Aujourd&rsquo;hui, c&rsquo;est un Prix Nobel de M\u00e9decine et Physiologie qui \u00ab\u00a0lance un pav\u00e9 dans la mare\u00a0\u00bb, en clamant haut et fort sur plusieurs m\u00e9dias que le coronavirus qui cause actuellement une pand\u00e9mie mondiale a \u00e9t\u00e9 modifi\u00e9 en laboratoire et contient des g\u00e8nes originaires du VIH, afin de le rendre plus dangereux encore (Addendum: on me souffle que Luc Montagnier sugg\u00e9rait que c&rsquo;\u00e9tait au cours du processus de fabrication d&rsquo;un vaccin, mea culpa si j&rsquo;ai mal interpr\u00e9t\u00e9 ses propos). En bon scientifiques qui se respectent, v\u00e9rifions ces propos avant de donner notre avis dessus&#8230; Sait-on jamais, il est Prix Nobel non ?<\/p>\n\n\n\n<p>Je vous le dis, cet article sera bien plus court qu&rsquo;\u00e0 l&rsquo;accoutum\u00e9e. Par ailleurs, il se concentrera exclusivement sur cette assertion que le coronavirus actuel contient des s\u00e9quences issues du VIH et ne s&rsquo;int\u00e9ressera pas \u00e0 ce qui a pu \u00eatre dit sur l&rsquo;\u00e9lectromagn\u00e9tisme pour gu\u00e9rir le Covid-19.<\/p>\n\n\n\n<h2>Le coronavirus SARS-CoV-2 et le VIH<\/h2>\n\n\n\n<div class=\"wp-block-image\"><figure class=\"alignleft is-resized\"><img decoding=\"async\" loading=\"lazy\" src=\"https:\/\/upload.wikimedia.org\/wikipedia\/commons\/7\/76\/Novel_Coronavirus_SARS-CoV-2.jpg\" alt=\"\" width=\"238\" height=\"186\"\/><figcaption>Le SARS-CoV-2 vu par microscopie \u00e9lectronique \u00e0 transmission. C&rsquo;est un membre de la grande famille des coronavirus, il a \u00e9merg\u00e9 fin 2019 \u00e0 Wuhan, en Chine, et qui a caus\u00e9 la pand\u00e9mie mondiale de Covid-19. Les coronavirus forment une famille de virus dite \u00ab\u00a0\u00e0 ARN positif\u00a0\u00bb car leur mat\u00e9riel g\u00e9n\u00e9tique est constitu\u00e9 d&rsquo;ARN et non pas d&rsquo;ADN. Il est dit positif car la machinerie cellulaire de fabrication des prot\u00e9ines de son h\u00f4te (nous par exemple) va directement utiliser l&rsquo;ARN du virus pour fabriquer des prot\u00e9ines. <\/p>\n\n\n\n<p>Le<strong> virus de l&rsquo;immunod\u00e9ficience humain (VIH)<\/strong> est \u00e0 l&rsquo;origine de la pand\u00e9mie mondiale de Syndrome de l&rsquo;ImmunoD\u00e9ficience Acquise, ou SIDA. Il a \u00e9t\u00e9 identifi\u00e9 dans les ann\u00e9es 80 par plusieurs \u00e9quipes au niveau international, dont celle du Professeur Luc Montagnier. Ce virus, bien qu&rsquo;il soit lui aussi \u00e0 ARN positif, est de la famille des r\u00e9trovirus. Contrairement aux coronavirus, les r\u00e9trovirus vont recopier leur ARN sous forme d&rsquo;ADN et l&rsquo;encastrer dans le g\u00e9nome de leur h\u00f4te, au sein des cellules infect\u00e9es. Ce sont deux virus de familles tr\u00e8s \u00e9loign\u00e9es et dont les cycles viraux sont \u00e9galement tr\u00e8s diff\u00e9rents. Il existe d&rsquo;ailleurs deux types de virus du VIH appel\u00e9s respectivement VIH-1 et VIH-2 et qui sont pass\u00e9s de l&rsquo;animal \u00e0 l&rsquo;homme \u00e0 deux moments diff\u00e9rents (1). Le <strong>VIH-1<\/strong> est le plus r\u00e9pandu et un de ses sous-groupes est responsable de la majorit\u00e9 de la pand\u00e9mie du SIDA. Le <strong>VIH-2<\/strong> est plus limit\u00e9 g\u00e9ographiquement aux pays africains ou ayant des liens \u00e9troits avec l&rsquo;Afrique (comme le Portugal et la France). D&rsquo;\u00e9volution plus lente, il pose toutefois des probl\u00e8mes car il pr\u00e9sente plus de r\u00e9sistances aux traitements utilis\u00e9s dans le cadre du SIDA.<\/p>\n\n\n\n<h2>Les s\u00e9quences g\u00e9n\u00e9tiques du SARS-CoV-2 et du VIH<\/h2>\n\n\n\n<p>Les s\u00e9quences g\u00e9n\u00e9tiques du VIH sont connues depuis de nombreuses ann\u00e9es et celles du SARS-CoV-2 ont \u00e9t\u00e9 obtenues rapidement apr\u00e8s la d\u00e9couverte du pathog\u00e8ne, d\u00e9but janvier. Toutes les deux sont donc disponibles sur <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/pubmed\/\">Pubmed<\/a>, la plateforme du NIH. aussi, je vous propose qu&rsquo;on aille y faire un tour pour v\u00e9rifier les dires de monsieur Montagnier.<\/p>\n\n\n\n<p>Commen\u00e7ons par trouver les s\u00e9quences de g\u00e9nomes complets que l&rsquo;on souhaite comparer&#8230;<\/p>\n\n\n\n<ul><li>Le SARS-CoV-2 : <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_045512.2\">https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_045512.2<\/a><\/li><li>Le VIH-1 : <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_001802.1\">https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_001802.1<\/a><\/li><li>Le VIH-2 : <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_001722.1\">https:\/\/www.ncbi.nlm.nih.gov\/nuccore\/NC_001722.1<\/a><\/li><\/ul>\n\n\n\n<p>Bon, les s\u00e9quences sont disponibles en bas de chaque page (les ATCG sans fin l\u00e0), mais comme le g\u00e9nome du VIH fait 10 000 nucl\u00e9otides de long et celui du coronavirus en fait 30 000, j&rsquo;ai beaucoup de bonne volont\u00e9, mais on va pas s&rsquo;amuser \u00e0 tout comparer \u00e0 la main hein&#8230; Si votre confinement est VRAIMENT trop long, ma foi, amusez-vous.<\/p>\n\n\n\n<p>Moi, je vais utiliser un outils magique qui s&rsquo;appelle BLAST (pour Basic Local Alignment Search Tool). En gros, on lui donne une s\u00e9quence et il cherche les points communs entre les deux s\u00e9quences. Parfait pour ce que l&rsquo;on cherche ! Comme ce sont des acides nucl\u00e9iques (de l&rsquo;ARN en l\u2019occurrence), je vais r\u00e9aliser un <a href=\"https:\/\/blast.ncbi.nlm.nih.gov\/Blast.cgi?PROGRAM=blastn&amp;PAGE_TYPE=BlastSearch&amp;LINK_LOC=blasthome\">BLASTn<\/a> pour essayer de comparer mes 3 s\u00e9quences. Je vais choisir l&rsquo;algorithme qui me permet de trouver le maximum de similarit\u00e9s entre mes s\u00e9quences, m\u00eame si elles sont tr\u00e8s diff\u00e9rentes les unes des autres. C&rsquo;est donc vrai ? C&rsquo;est une machination, un virus cr\u00e9\u00e9 par l&rsquo;homme ? La ressemblance entre les s\u00e9quences s&rsquo;\u00e9tale sur une longue approximative de&#8230; 0% de la taille des s\u00e9quences (le carr\u00e9 rouge). Comment est-ce possible ?! On voit que les nucl\u00e9otides identiques sont mis l&rsquo;un en face de l&rsquo;autre. L&rsquo;algorithme \u00e0 trouv\u00e9 deux endroits o\u00f9 ces s\u00e9quences peuvent se ressembler. Il y a quelques points \u00e0 soulever :<\/p>\n\n\n\n<ul><li>Le premier endroit o\u00f9 il y a une s\u00e9quence qui se ressemble fait&#8230; 21 nucl\u00e9otides de long (1 sur la photo). Et encore, dedans il faut remplacer deux nucl\u00e9otides pour que \u00e7a se ressemble. Rappelons que les g\u00e9nomes de ces virus sont longs de dizaines de milliers de paires de bases hein&#8230;<\/li><li>On remarque un second endroit long de 14 nucl\u00e9otides lui (2). C&rsquo;est d\u00e9j\u00e0 pas bien long, mais en plus ce n&rsquo;est pas sur le brin en lui m\u00eame qu&rsquo;existe cette ressemblance, comme le montre le point 3 sur la photo : c&rsquo;est seulement si on fait le brin compl\u00e9mentaire (donc les A deviennent des T, les C deviennent des G&#8230;) qu&rsquo;on retrouve cette ressemblance&#8230;<\/li><\/ul>\n\n\n\n<p>Je pense qu&rsquo;on peut classer cette ressemblance entre le SARS-CoV-2 et le VIH-2 parmi les \u00ab\u00a0<strong>pas convaincantes<\/strong>\u00ab\u00a0. Toujours <strong>pas convaincant<\/strong>.<\/p>\n\n\n\n<h2>Soyons rigoureux dans notre parano\u00efa<\/h2>\n\n\n\n<p>Bon, \u00e0 ce stade l\u00e0, on a d\u00e9j\u00e0 montr\u00e9 que la s\u00e9quence g\u00e9n\u00e9tique du SARS-CoV-2 ne contient pas de s\u00e9quences du VIH. Mais soyons un peu tordus. Il est possible que plusieurs s\u00e9quences g\u00e9n\u00e9tiques diff\u00e9rentes aboutissent \u00e0 la m\u00eame cha\u00eene d&rsquo;acides amin\u00e9s et donc \u00e0 la m\u00eame prot\u00e9ine.<\/p>\n\n\n\n<p>Donc, comme nous sommes des gens qui allons au bout des choses, je vais comparer les s\u00e9quences des acides amin\u00e9s des prot\u00e9ines des VIH-1\/VIH-2 et celles du SARS-CoV-2. Je vais r\u00e9aliser ce qu&rsquo;on appelle un <a href=\"https:\/\/blast.ncbi.nlm.nih.gov\/Blast.cgi?PAGE=Proteins&amp;PROGRAM=blastp&amp;BLAST_PROGRAMS=blastp&amp;PAGE_TYPE=BlastSearch&amp;BLAST_SPEC=blast2seq&amp;DATABASE=n\/a&amp;QUERY=&amp;SUBJECTS=\">BLASTp<\/a> en mettant comme un b\u00e2tard les s\u00e9quences des diff\u00e9rentes prot\u00e9ines dedans. Ces s\u00e9quences dites codantes (CDS) sont situ\u00e9es dans les pages de Pubmed que je vous ai donn\u00e9es plus haut. Le tableau des r\u00e9f\u00e9rences utilis\u00e9es est situ\u00e9 en annexe ci-dessous. \ud83d\ude42<\/p>\n\n\n\n<p>Du coup ? trouve-t-on des alignements prot\u00e9iques entre les prot\u00e9ines du SARS-CoV-2 et du VIH ? Oui. On en trouve 162 ! Finalement, est-ce l\u00e0 la preuve que ce virus a bien \u00e9t\u00e9 modifi\u00e9 pour coder des prot\u00e9ines du VIH ? C&rsquo;est pas si simple&#8230;<\/p>\n\n\n\n<p>Un peu comme on l&rsquo;a vu avec les g\u00e8nes plus haut, ce n&rsquo;est pas parce qu&rsquo;on trouve un alignement possible que cet alignement signifie quoi que ce soit. Et 162 alignements sur 38 x 33 = 1 254 comparaisons&#8230; C&rsquo;est peut-\u00eatre du bruit de fond. Et celles qui sont longues ont des identit\u00e9s plut\u00f4t basses ?<\/p>\n\n\n\n<p>Ben oui. C&rsquo;est exactement \u00e7a. On a des s\u00e9quences tr\u00e8s courtes d&rsquo;acides amin\u00e9s qui se ressemblent pas mal, mais plus \u00e7a devient long et moins \u00e7a se ressemble. Ce sont des faux-positifs, du bruit de fond. Toujours sur le m\u00eame principe de mettre un A en face d&rsquo;un T, un C en face d&rsquo;un G et vice-versa. Le BLASTp trouve qu&rsquo;une enzyme du SARS-CoV-2 ressemble beaucoup \u00e0 cette polym\u00e9rase du VIH, et cette enzyme s&rsquo;appelle Nsp3 (pour prot\u00e9ine multi-domaine non-structurelle 3). Cette enzyme est essentielle pour la r\u00e9plication du virus&#8230; On peut supposer qu&rsquo;elle code pour une enzyme qui a une fonction de polym\u00e9rase aussi.
